Kaushik,
It should be understood as Vishnu **originating** (जायते) as प्रथमशरीरी.
Not as being **identified** with Virat. In the preamble to this mantra MU
2-1-4, the Bhashya states
<< यो हि प्रथमजात्प्राणाद्धिरण्यगर्भाज्जायतेऽण्डस्यान्तर्विराट् , स
तत्त्वान्तरितत्त्वेन लक्ष्यमाणोऽप्येतस्मादेव पुरुषाज्जायत
एतन्मयश्चेत्येतदर्थमाह >>.
